1. Transparency is available in HyperSnap 8 already - use the "A" (alpha) slider next to the colors palette on the "Edit" ribbon tab of HyperSnap. The value of 255 means totally opaque, 0 means totally transparent, 128 is about 50% transparent etc.
2. You could use "Freehand selection" function un the "Select" button (click the down pointing triangle next to that button for a pop-down menu). You may select any freehand shape, then move it, copy, paste elsewhere etc.
3. HyperSnap uses two "layers" - the first is the main image, captured or opened from a file, or scanned etc. The layer above it are the shapes you draw with the buttons on the "Edit" ribbon tab with the buttons in "Drawing tools" section. These shapes can be independently moved (or you may select multiple shapes and text and move them as group), deleted, change their attributes like line styles and colors, fill colors etc. It does not provide any way to organize shapes into multiple layers, but it seems to be little demand for it...
